If you only need a waterproof boot for a very small part of your trip, consider utilising a waterproof sock such as the Sealskinz range in combination with a breathable boot.
The boots will, of course, get very wet but your feet will stay dry.
You may wish to take some kind of retreatment for your boots if you take this route to prevent them drying and cracking. Some trips will require specialised footwear at the expense of space.
Socks also play an important part. It may seem irrational to take a pair of wool socks to warmer climates, however, you will find that they still prevent blisters and they won't smell.
